About Your Tasks and Responsibilities

What will you do?

Next-generation sequencing (NGS) pipelines used in clinical and research environments must be thoroughly validated to ensure reliable and reproducible results. Testing such pipelines requires well-defined datasets that allow consistent benchmarking of workflows, software updates, and infrastructure changes. However, real clinical datasets are often very large and contain many variants that are not relevant for testing specific pipeline components. Running these datasets repeatedly is computationally expensive and time-consuming, which limits their usefulness for continuous validation and development.

An effective strategy is to construct curated test datasets that retain the essential characteristics needed to validate pipelines while significantly reducing computational cost. These datasets can represent specific workflows, such as oncology variant detection, whole genome sequencing (WGS), or transcriptomic analysis. Carefully selected and documented testing datasets enable rapid regression testing, validation of new tools, and reproducible benchmarking across software versions.

GenomeScan currently maintains several clinically relevant datasets and reference samples for validation purposes. However, these datasets are often too large for routine testing and contain many irrelevant variants for specific testing scenarios. Therefore, a systematic approach is required to create smaller, targeted datasets that retain key characteristics needed for robust testing.


About Your Skills and Experience

Who are you?

·        A (HBO) Bachelor or Master student Bioinformatics, enrolled at a Dutch educational institution.

·        You are available to start from September 2026 and your internship should last 9 months.

·        Experience with Linux, scripting and basis knowledge of NGS data formats is recommended.

·        You are enthusiastic and eager to learn.

·        You have communication skills and good knowledge of English, both verbally and in writing.
